The rules reference guide says no such thing. Go ahead and check if you think I'm lying to you. The only place where the one-tool rule is mentioned is the tournament rules, and that was the previous version of them.
Additionally, though - we still have this titbit in the rules, and the FAQ:
Tournament Regulations:
Custom “setup” templates designed to aid players in ship deployment are not allowed. Players can only use their range rulers to help them set up fleets during deployment.
FAQ:
Q: When can a player premeasure with the maneuver tool?
A: A player can only premeasure with the maneuver tool during his ship’s “Determine Course” step and only for that ship.
So, if we are to sum changes up (to take effect in April, assuming no further revisions:)
You may Premeasure with the Range Ruler at any time (still).
There is no restriction about premeasuring and leaving a Token (new)
You can only Premeasure at any time with the Ranger Ruler, the Maneuver Tool is still only for your Ship during the Maneuver segment.
There may indeed be no restriction on premeasuring with the maneuver tool and the Range Ruler at the same time.

I agree with all of your conclusions as to how it stands using the current tournament rules PDF.
One tool rule is back with the v_103 document.
I swear in a previous iteration of either the Rules, FAQ, or Tournament reference I saw something concerning using your finger to quickly mark a spot. I've just searched through all of it though, and I can't find it so I assume I dreamed it up.
A lot of this is the spirit of the game. The one-tool rule, as I see it, is designed to do a couple things.
1. Speed the game up
2. Provide for some level of skill for judging distance.
And of course, the golden rule of playing any game is "Don't be a jerk". If you find yourself having to justify actions that seem shady because "the rules don't specifically say I can't do X", you're probably violating this rule.
With those ideas in mind, here's how I interpret the answers to your questions
1. I personally have done this in several games because I was under the impression I had read in the rules somewhere it was specifically allowed. My justification for why this would be allowed is that a finger does not present an entirely accurate measurement of what you are intending to mark. All of us have moved ships that end up being out of range by a millimeter or two, so a finger isn't overly accurate and doesn't bog the game down. All that said, since I cannot find a place in the rules that specifically allow this, I might lean toward this violating the "Don't be a jerk" rule, so I probably will not do this in the future, though I could be swayed either way.
2. The only PROPER way to move a squadron is to lay the ruler down touching the squadron base and move the ship along the ruler setting it at it's final location. It is not, in my opinion, in tune with the rules to then use the ruler again to move the squadron out of distance 1 of all the squadrons you want it to be out of distance 1 from. Again, there's supposed to be a level of skill involved in placement. People who shift the squadrons around after they've been placed (in an effort to get them in/out of range of X) are, in my opinion, violating the 1 tool rule.
3. No. As you said, the laser line is a stand in for the straight edge of the range ruler. It is a tool and cannot be used in conjunction with another tool.
