Because Boba would never work for the Rebels and frankly should've never been included in the Imperial faction.
Another reason is faction ID. They want each faction to have something that sets it apart and this kind of sneaky trick is fitting for the S&V faction.

Far from the first time. I'll be taking my Wave 7 Palpatine Aces out to TableTop in Overland Park, KS on March 12 to get my butt thoroughly kicked. Then I'll have to come up with something fun for Village Geek in McPherson, KS on March 26.So the new wave is releasing before a couple stores near me finish their championships?

It'll be fun, if you like adapting quickly and trying out new stuff, and it'll be a nightmare if you actually want to win.

I don't see why he wouldn't work for the Rebels if they paid him enough, and certainly we know he worked for the imperials. Why should he never have been included in the imperial faction? It makes a lot more sense to me than creating a whole other faction, but whatever. I guess I'll house-rule it.

No he can't. You can only ever have one of any unique named "character" in a list. So you can't have Darth Vader (crew) and Darth Vader (pilot) in the same list, or Luke, or Han, ect...
It makes a lot more sense to me than creating a whole other faction, but whatever.
No it doesn't... Boba Fett was out for the check, he was never part of the Empire. It just so happened that both him and the Empire wanted the same people captured.
The only reason he's an Imperial is because Slave 1 is iconic and S&V didn't exist yet.
