Advanced Homing Missiles says "If this attack hits, deal 1 faceup Damage card to the defender. Then cancel all dice results." So if I hit at a ship with shields, does the defender get 1 face up damage or does he just lose 1 shield?

If the attack hits you deal him a card just like it says. Cards don't care about shield tokens.
It bypasses the shields.
I expect we're going to see a lot of Scum ships that can take missiles and crew (so Firespray and VY-666) packing AHM and Boba Fett (crew) once Wave 8 lands as a sort of 'Alpha Strike' on upgrades.

Oh granted, it's situational. But if you've a few points to spare, it doesn't hurt. Especially at say a tourney where you expect to see a lot of Palpy-shuttles.
Should be pretty easy to judge getting in R2 against a shuttle, and completely ruin your opponent's day by "retiring" the Emperor. Anything but only rolling a single hit will prevent him from saving himself...

The sad thing about dice is that they are random which can just lead to bad situations.
Oddly. The situation described of firing at a Palpmobile is assuming hit ability can still be used.
