Etahn A'baht + Mangler cannon

I'm sure this has come up before, but I couldn't find the answer (weak search-fu).

If I have a B-wing with a Mangler Canon (make a {hit} a {crit}) shooting at a target in range of Etahn A'baht (basically also make a {hit} a {crit}), can I flip two hits into two crits? I would think so because of the two different sources of the ability, but I want to be sure.

Those are two abilities with similar effects but they are two sources of the same ability (if that makes sense at all).

Although that only guarantees you get one damage through with one kaboom result. All the rest are still subject to normal cancellations.

Yes. Hlc crit cancels only apply to the original roll. Any ability or action dice modifications that cause a crit result after that are kept (one of the few times you may want to use a tl to reroll a hit!!)

This is correct, and you can use the HLC card to prove this to your opponents because it tells you to change crits to hits right after rolling the dice. This can be contrasted with something like Sensor Jammer, where it tells you when to modify a die result and then tells you how it cannot be modified again by rerolling. You can use this to prove that if HLC had any restriction on the modification of the changed dice, then it would say so explicitly.

Or just have a copy of the FAQ. That solves any debate rather quickly, but it is good to know why or how the rule works in practice. It helps you develop a better sense of not only the rules themselves but games in general and how rules interact with each other.
