If I put Dengar next to Vader in Tie Adv he gets counter 1 but what colour dice would Vader throw, considering he has blue and black in his pool? Is it blue as standard or do I get to choose? I cant find any reference to this.

Counter is always blue. Says so in the rules.

The only thing special about Vader's Dengar-counter one is that his criticals count because of his ability. That means only his accuracies are whiffs.

It's in the very defenition of Counter in the RRG (P12).

Counter X: After a squadron performs a non-counter attack against you, you may attack that squadron with an anti-squadron armament of blue dice equal to X, even if you are destroyed.
