I heard Disney can come after people selling off the market Armada stuff. Is this true, and if so what can I do about the Command decks I am selling? Do I have to change the name in ebay. Maybe Armada Command Decks?

Don't use Star Wars, Armada, X-Wing, Imperial Assault or anything else in the name. I assume you mean the holders as well. Call them small card deck holders or some such thing.
Just call them something generic then say "for use with........" Then note the trademark, etc for the appropriate intellectual property.
You are selling plastic trays with no markings. I'd say you are safe, though as others noted you might want to rename them to something generic just to be safe.
Star battle card tray

Etc..
as long as you don't put any of their IP or copy right on them your not doing anything they can come after you for.
Ship Card organizing tray for use with : "stars wars Armada TM" and other games. and your safe.
After market modification parts are protected items (which your Card organizing tray is) in the market place. you can make replacement parts and modification parts for anything. (examples: auto parts Computer and Phone covers and repair parts) Not covered under IP or copy right.
Making replacement stands for use in the game would be fine as long as you don't include any of the printed Copy righted parts just like you can make fenders to fit on a 2016 ford car. (you just can;t stamp "FORD" on it
