I don't know if anyone else noticed this but Tomax Bren's ability states: "Once per round, after you discard an EPT Upgrade card, flip that card face up." On other cards it always states to not discard.

Many have theorized that Adaptability is the first card with two sides.

If so maybe this wording on Tomax Bren isn't an accident.

Yep. If you want to "undiscard" a card, the mechanism for that is flipping it face-up. And this way, instead of changing anything about the way the EPT works, Bren merely "undiscards" it afterward. The interaction is cleaner.
