This is the situation:

Omega Leader has an evade token and TL on defender A.

Thanks to his ability, enemies that he has locked cannot modify any dice when attacking or defending against your attacks.

So Omega rolls 1 hit 1 blank. If he uses his TL to reroll the blank, he no longer has influence on the defender, right?

Omega Leader has incredible defense and offense vs ships (s)he has Locked, in that the locked ship cannot modify their dice in combat against them.

If Omega Leader spends their Target Lock, however, the ship in question is free to use their modifications however they wish.

As the Attack Dice are modified far before the Defense Dice, the defender would be able to ignore Omega Leader's ability on an attack in which OL has spent the TL.

In other words, don't spend your TL from Omega Leader unless the target cannot modify their dice for another reason, like having not taken any actions this round.

I'd say no. The CR-90 and the Raider have two sections, but they still count as one ship. If Omega Leader is locked onto either section, then he is locked onto the ship, and his effect should apply to the ship as a whole.
