So I was playing against 2 IGs, both PS6. One IG killed my Palpatine shuttle, and the other IG shot at Darth Vader. Can I still use Palpatine for Vader's defence dice even though the shuttle was killed, because both IGs are shooting at PS6? Like in simultanious fire?

Yes - on the condition that the shuttle pilot is Col Jendon (PS 6)
It works like this:
IG88 player has initiative so all his PS6 ships shoot before your PS6 ships.
IG88 #1 shoots at Jendon and destroys him - but as they share the same PS the simultaneous attack rule comes into play. So instead of being immediately removed from play, Jendon is not removed until after he has taken his turn to shoot.
The next ship to take a turn to shoot is IG88 #2 who fires at Vader - as Jendon (and thus the Palp crew) has not fired yet, and is waiting for his turn to shoot before being removed, all his abilities and upgrades still stand - so if Palps hasn't been used yet he can be used here if you so wish.
Jendon may then take his shot, after which he is removed from play and his pilot and upgrade abilities may no longer be used.

He would have a chance to use Palp, either his own defence roll - or on attack rolls for higher PS squad mates - or on defense rolls for squadmates being attacked by higher PS attackers
The rules are quite clear though - once a ship is dealt damage cards that equal or exceed its hull value it is immediately removed from play and its pilot and upgrade card abilities can no longer be used. (rules ref p11)
The only exception is when the defender has the same pilot skill as the attacker (rules ref p17).

I would expect that due to the rules of Simultaneous Fire. From my point of view, making this rule working only when the defending player is having the same skill is not right though, I see that condition.

The Simultaneous Attack rule only happens when a defender would be destroyed and it has the same pilot skill value as the active ship but has not had an opportunity to attack yet. The Palpatine Shuttle (destroyed defender) is removed immediately after it has had it's opportunity to fire as per the Simultaneous Attack rule, regardless of whether or not other ships with equal PS have attacked or not. So it depends on when the controlling player chooses to activate it. If he had other ships of equal PS to the shuttle, he should choose to activate those first so that Palpatine can possibly help before being removed. But once he chooses to activate the shuttle, it's removed when the opportunity to attack has passed, and all Upgrade cards it had are no longer active.
We could take this back to the beginning.

The situation with Palpatine is the same. This is why it is useful to shoot first when there are PS ties because while other ships at that PS may stick around until they shoot any other ships are IMMEDIATELY destroyed and take all of their effects with them.
