Dring a game we had a situation and we did not find the answer in the Civilization_Summary_of_Main_issues_and_Ruling.pdf :

A general or barrack from a city is nullified by an enemy army token.

During city management, owner pop an army on the general/barrack where the ennemy army is.

Is the strength bonus granted by General/Barrack is still nullified during the battle that occurs ?

I'd say that the enemy figure is present, and thereby blocking the square, until it is defeated. Thematically, the enemy has captured a building designed to withstand attacks / taken a General hostage, thereby depriving you of its strategic benefit / his stategic skill.
