With the hounds tooth title upgrade, where do I actually deploy the pup pilot? And also when do you score points? Do you have to kill the pup pilot to actually claim any points?

No you don't have to kill the pup to score points. Here's what the FAQ says.
Nashtah Pup Pilot
If the only ship remaining in a match is the Nashtah Pup Pilot, the player who controls that ship wins. If this scenario arises during a tournament match, the Nashtah Pup Pilot is treated as though it is worth 1 point. For example, in a standard 100 point dogfight match, the player who controls the Nashtah Pup Pilot earns a full win and has a margin of victory of 101 and his opponent scores 99.
Deploying it should be covered with a rules insert that comes with the ship. But it's also covered in the FAQ as well.
The deploying rules in the FAQ are not for the Pup. As the Pup never actually 'exists' until the YV is destroyed. The deployment rules in the FAQ are there ready for the Gozanti release.
The Pup 'deploys' only when the YV is destroyed. You place a maneuver you can perform from the Pup's dial between the front or rear guides of the YV, so you basically 'fly' out. And you cannot attack the round you do so.
And to make it clear, as lots of people ask, when you do deploy the Pup, no upgrades/tokens/damage cards transfer over. Just the PRINTED pilot ability and pilot skill transfer.

For completeness the quote there is from FAQ Version 321 which states you get a full win, if you actually go to the link (Version 322) it was changed to a modified win.
