It has been established that Soontir and Vader are the best protection for our Emperor while traveling inside his OGP Lambda. But soon we shall have the cheaper Inquisitor ready for battle.
So how about:
Omicron Group Pilot with Palpatine - 29
Whisper using VI, ACD, FCS and Agent Kallus - 41
Inquisitor using VI, Title and AT - 29
Totaling 99 points, I would say the only major problem is a small initiative bid for Whisper.

The only issue Is right when Agent Kallus comes out the 2 ship meta gets blown apart. I think you may struggle with the inquisitor's 2 attack dice instead of PredVader with ATC, but Whisper may be able to pick up the slack. Don't get me wrong I love that the 2 ship meta is fading, but Kallus's efficiency plummets when up against a non-fat target.

Don't forget, The Inquisitor always counts as Range 1 with his primary weapon, so he technically always gets three attack dice, and his targets will never get bonus defense dice for Range 3. Throw in a Target Lock that provides a free Evade, and he's a pretty powerful ship, especially at Range 3 with Autothrusters.
Though, you do have an excellent point about Agent Kallus losing efficiency against lists with more than two ships. Though, seeing how deeply ingrained this two ship meta is, and how many times I've seen other people say that other upgrades would destroy the two ship meta, I get the feeling we won't be seeing two ship builds disappearing any time soon. That being said, I'd still typically take Gunner over Agent Kallus for Whisper. Though, in this build, there's not really enough points for that.
Juke may also be a good EPT for the Inquisitor with the title.
VI will prob be more beneficial to keep people at range 3 but Juke makes him hit slightly harder especially focussing fire after VI Whisper
