I noticed that the Wave Three Ally and Villain Packs are back to "In Development." I know Awaiting Reprint means that they're out of stock currently, so does this mean the packs are being slightly changed?

No. It just means that they are on the que for the printers.

All three of those released a couple weeks ago. This is to show the second printing in the queue.
