For ease of explaining, see attached picture. Are the two squads sitting on the station undergoing an obstructed attack if they attack each other? Their bases are touching... to me that means they would not have an obstructed attack despite both being on the station. I looked for clarification, but I only found instances of on obstruction to off obstruction.

Yes, even if bases are touching the attack is obstructed. It's noted in the rules ref. doc.
• Attacks that draw line of sight through an obstacle token are obstructed.

The second bullet point in the "Obstructed" section is particularly relevant to the OP's question:
Rules Reference, p.8:
If line of sight is drawn over an obstacle, the attack is
obstructed
even if the bases of the attacker and defender
are touching

Indeed, the B-Wing can (and probably should) still roll a black die against the VSD.

Yup! It is an amazing way to mess with combo oriented Imperial groups.
