Having a skill higher than your stat

Now i understand how the dice all work. BUT, if i have a 3 agility and then a 4 in my Ranged Short ability. I know i would get 3 yellow dice but since i have the skill one over my actual stat used. I would also get one green dice. Right. I have had friend play where you only get blue dice. I don't think that's right.

You are correct.

A Character with an ability score of 1, and 4 related skill ranks will have the same pool (♦♦♦) as a character with an ability score of 4 and 1 rank (♦♦♦).

The dice pool is such that it doesn't matter which is higher of the two.. the larger of stat or skill determines the total size of the dice pool while the other determines the number of dice in the pool that are upgraded. Taken from the Building A Basic Dice Pool section if you should need to quote the rule for your friend:

The higher of the two values determines how many Ability dice are added to the skill check’s dice pool. Then the player upgrades a number of those Ability dice equal to the lower of the two values.

Holy Crap! I totally misread the core dice mechanic... Until I read this post, I was under the impression that your dice pool consisted of Characteristic Dice AND Skill Dice, with the one using the lower value using Proficiency Dice. Like Brawn 5, Melee, 2 would be 5 Green and 2 Yellow. Doing it correctly now, it would be 3 Green and 2 Yellow. Thanks for setting me strait. This is going to change some things for me... Now I understand why the game felt so unbalanced at least.

LOL wow... I bet starfighter/vehicle combat was an absolute horrorshow....

LoL... It was basically unplayable. Rocket Tag and all that...
