So does that mean only when the ship she is on reveals a command, or does it apply each and every time you reveal a command? If the latter it would mean that if you have three ships on your side you would get to look at all command dials of 3 enemy ships each turn.

Only the ship she is on. Anytime the keyword "you" is used it refers only to the ship or squadron that has the ability/upgrade.
