Sometimes characters take on a life of their own for whatever reason. Rambo lived on in movies
even though he never survived the first novel. Back in the day, the Fonz was just supposed to be a throw away character on Happy Days that became a focus of the show. It happens every now and then. Deadpool is another character. Started as a riff on Deathstroke and is now more popular.
Was Deadpool a riff on Deathstroke? I thought he started out as Rob Liefeld`s ugly, ugly wet dream, but was later saved and made cool by other writers and and artists. Good ones.
Deadpool started as Rob Liefeld working for Marvel and wanting to do Deathstroke comics. So he made Deadpool which sucked, because while Rob is the nicest guy in comics he can't write or draw well. Deadpool was then turned into a satire of Deathstroke by later artists/writers once Rob was no longer working for Marvel again. Pretty much everything that made Deadpool great came after Rob.

I'll be honest, I don't feel the need to reconcile the Mandalorians at all. Never having developed any sort of Boba Fetish, I can just treat them as another human world with a proud heritage and all the vagaries of a world of its type.
To me, Jango was a man without a heart or purpose. A reject from mando socety who lost his clan and saw the credits and revival of his war tradition worth any price, even if it meant working with a man who killed many of his men. An modern age extremist who wanted to see a revival of his people at any cost. The issue with episode 2 was that Jango had no identifiable objective, he was just a hired gun who ultimately knew nothing and died a fool in a battle he knew nothing about.
Boba was a famous bounty hunter with great tracking skills, that's all he ever was to me.
Because I like to keep my game in the same line of continuity as my 20 years of prior West End Games Star Wars I have add to kit-bash the Clone Wars Mandalorians with the EU interpretation. Luckily all my past WEG games take place well after Return of the Jedi so I have some room to playing during the period of Edge of the Empire to get the Mandalorians where I need them to be. Also luckily, unlike my previous games I have very few Mandalorian based arcs written in my Edge of the Empire campaign and no players interested in the faction (they've had their chances over the years).
Pre Vizsla's Death Watch faction stirs the spirit of the Mandalorian clans who are discontent with the New Mandalorian way of life heralded by Duchess Kryze Satine. I won't get into what happens with Satine's administration as the OP indicated he's still enjoying the Clone Wars series. By the time of the rise of the Empire Fenn Shysa had become the "Mandalore" (or Mand'alor depending on your tastes), the leader of their society. I consider the events of the Marvel comic depicting Imperial lackey Suprema getting his hat handed to him to have occurred and the Mandalorians of this period of a tolerated people by the Empire (they are a welcome supply of blood-thirsty clan mercenaries; however, I can't help by have Fenn Shysa's Mandalorian Protectors act as a benevolent force in the galaxy). At the point in history of Edge of the Empire the Emperor gets more use out of manipulating the Mandalorian clans than outright enslaving them so I have no plans for a second Imperial invasion at this time (again, the Mandalorians don't factor heavily into my current 45-episode campaign).
Just my two cents, I bet the talented GM's on these forums have plenty of ideas.
