Because he can't buff himself, keep him naked and give him some escorts with cannons or assault missiles. But mostly cannons.
As Engine said, Jonus is a ship you put in so that others can thrive, not for himself.
At most, give him Squad Leader, a Bomb, or whatever missile/torpedo you're spamming for an Alpha Strike.
At the most effective, pair him with 2x HLC, 3x Mangler (Shuttle only), or 1-12 Cluster-Missiles.
Yes, you can stick Jonus in a fleet with 12 cluster missiles: 3x Scimitar + Cluster + Cluster + Extra Munitions are 26 points a piece, or 78 total.

I like Jonus with Homing Missiles and determination.

Use him as a form of control with cheap ammo while the rest of the squad blasts the hell out of people.
In wave 3, I used ptl & assault missile on Jonus to allow for a devastating 4 projectiles in a single turn.
However, in my EM bomber builds, I've been just using squad leader because it also has some synergy with prox mines and points are tight (the scimitars are 25 pts each).
I am also considering hull upgrade over Squad Leader to give it slightly more survivability.
As for using him solo, Deadeye+ HomingĂ—2 isn't bad but is it an efficient 33 pts in general? I dunno.

Homing Missiles are not worth their 5 points.
Deadeye is NOT worth the slot.
If you are using Captain Jonus simply as a unique Bomber with an Elite Talent Slot that is cheaper than Rhymer, this is still not the build to use.
When Wave 3 first came out, I faced a Jonus + Squad Leader supporting 3x Tempest Sq. Pilots with Cluster Missiles. It was devastating! It will probably be even more dangerous when the TIE advanced can all have Accuracy Correctors for free to ramp damage after the missiles are spent.
He needs the Focus for defense, get Determination and Hull if you have the points, then load up on the rest.

Personally I prefer the extra point for ion missiles to ion big ships. I've had success with;
Kath - mangler, calculation
Omicron - ion cannon, advanced sensors, fleet officer
Jonus - ion missile, flachette torp

You usually hardly have the points for this luxury.
You are going to need the points for the ordnance of the grunts.
So, its naked, with Squad Leader or Swarm Tactics.
On the other hand, I actually played once with Jonus + Bombers at a tournament.
In one game It happened that the first shot that was made Jonus got a crit and he lost his ability.
You could prevent this by just adding Determination.
My Jouns Brothers list has the following:
Jonus, Seismic Charge, Lone Wolf.
Delta Squadron & HLC X2.
It really messes up the opponents target priority and turns Jonus into something that can close the game.
Jonus is odd because he is never flown in isolation. So it really depends on what else you are flying him with.
