So cool. I did a similar mod, swapping out the roof cannon for a droid, and moved the engines above the wings next to the fuselage, but I really like how you put them inline with the wings much better. I may have to try that too.
These types of mods look so much better than the stock model.

Thanks all. It is quite easy to do some small modifications. You don't have to cut the wings completely, it's already a big improvement to replace the top cannon to the underside, to file down a bit of the rear and to cut a small triangle from the wings.
That looks sooo much better than the original model. Beautiful modification.
I also feel that your model looks more 'Star Wars' than the FFG model.
I... might go buy another e-wing just so I can do this. I love the way your remodel looks.

The E-wing is just begging for some modification. I'd like to see better picture of the process however.

Tutorial
Ok, here we go:
Step 0
Step 1
Tear of the top cannon and the engines by carefully wiggling it. The plastic is flexible to some extend so it can sustain some force. You might need to pry the top cannon loose with (not a very sharp) knife.
Step 2
First, place a cut in the butresses on the wings, so that they won't be supported when tearing of the wings. Tear of the wings by bending them up and down. This is the trickiest step.
Step 3
See the marked areas: file the sides flush. Sharpen the angle of the wings by cutting/filing it down. Cut of two small corners at the front of the wings. File down the remaining parts of the butresses to the level of the wings. File down the back of the ship so that it angles downwards.
Step 4
Glue the wings to the engines.
Step 5

Glue the wings to the body. Be sure to glue it down symmetrically.
Step 6
Cut a small piece of plastic tubing. The diameter isn't very important since it needs some bending anyway.
Step 7
Shape the tubing and file, sand or scrape the edges round.

Shaping U-formed pieces of plastic.
Cut of any excess plastic on the cannon, shape two small pieces of plastic card and glue the cannon on the plastic card and on the hull.
Step 9
Glue them on the underside of the engines. To cover up some space and to make the ship more solid looking.
Step 10
Find a small plastic rod for the astromech. You could try to use plastic toothpicks (with some extra superglue), or even wooden ones. Shape the top of the rod. Drill a hole and glue it down.
Step 11
Like the one used for the astromech, use two similar pieces of rod to put on the underside. I like to see these as the torpedo/missile launchers.
Step 12
Finished.

Especially of an e-wing. For a ship that is so ugly stock, there sure are a bunch of ways to make it look good without compromising the basic design.
