In the mission brushfire, when 4 explosive are disarmed the imperial player can choose a supply crate and place an explosive next to it.

Does this explosive need to be disarmed as well?

I see no reason why it wouldn't need to be. The mission ends when all explosives are disarmed, not when 6 (the starting amount) are.
