What are some of the house rules when playing with cards from the expansions (Gate Cards, Mythos Cards, ect) that deal with locations on Expansion Boards, and you are not using that particular board this game?

If it is a gate or mythos card, I won't use it unless I use the board. If it is a location encounter card, I use all of them. If, as happens on rare occasions, the encounter makes no sense when drawn, I just shuffle it back in and draw a new card.
This is what I do if my mythos deck includes cards from Dunwich, but I'm using the Innsmouth board instead of the Dunwich board. If a mythos card adds or removes monsters from a Dunwich neighborhood, I add monsters to the equivalent Innsmouth neighborhood.
Blue location cards: Blasted Heath = Factory District
Orange location cards: Backwoods Country = Church Street
Green location cards: Village Commons = Innsmouth Shore
Monsters in Innsmouth are never returned to the cup by mythos card effects. Instead, I treat the text as “two monsters are placed” on the equivalent street.
Previously, when we would play with, say, Kingsport, Dunwich, and King in Yellow, we would simply disregard mythos cards which opened gates in boards that weren't being used at the time. We realized this caused some problems in terms of dilution, so now we generally pick two expansions to play at any one time. All items, monsters, and investigators are always in play, but when drawing encounters (Arkham or Other World) or mythos cards, we draw until we get one from the appropriate expansion. It's a bit annoying, especially for Other Worlds, where you not only have to find a colour match but also an expansion match, but it means that we never have to separate out the decks.
We mixed almost everything. Absolutely (almost !) everything. So some house rules are necessary, yeah. For instance, the mythos cards : if it shows a location somewhere else than in Arkham, we get rid of it. If it shows a location in Arkham, we procede it.
We use almost everything, memberships, injury madness, personnal stories, exhibit items, barred locations... We don't use yellow tokens, actually. But we use rifts, for instance ! That is great. For instance, we had a normal game tonight, with a Kingsport mythos card that opened a gate somewhere in arkham (thank you, it was sealed) and the headline said to open a rift ! so we did ! that was funny. Obvisouly we don't use other world's gates from other boards.
Oh, and for the encounters, we use absolutely everything.

That would make sense.
I've never tried using mythos cards form an extension without their board.
It does occur to me though that for fun you could always opne up a gate at a random stable location whenever a gate should opne at a locatuion not in play. Could make the gate limit interesting

Actually you could use this as a way to get gates into Kingsport: add in IH and/or DH mythos cards and open a gate in Kingsport whenever an innsmouth or dunwich gate opens.
Alternatively use a trigger such as a gate surge, or gate burst , or (stealing from the DOR track) gate "ping" to open a gate in Kingsport.

I'm in the general camp that believes in only 1 or 2 Expansions per game. In most cases, that's 1 board expansion and 1 card expansion. Now that Innsmouth has decisively pulled away as the board of choice amongst my cultists, I've recently delved deeper into all the other ones looking for "points of interest".
Investigator Cards: I already use almost all Investigator cards from anywhere I can find them. I've removed several of them collectively from the decks, because they're lousy (Call Ancient One), dispiriting (Join the Winning Team), or useless without the rest of the expansion (Benefits/Detriments).
Location Encounters: Mostly I stick to AH + IH, but I've dug through and pulled out some specific ones for the Arkham Neighborhoods: Dark Pharaoh Encounters that grant Dark Pharaoh Allies (only a couple of them have Encounters that require any of DP in play), Dunwich Encounters that grant Conditions (except Darke's Blessing), Rail Passes, or Sheldon Gang Memberships, Black Goat Encounters that grant Cult Memberships, and a small random assortment of "padding" so that each neighborhood ends up with about 15-16 cards. Then I shuffle them all together in groups of three neighborhoods each (3 AH decks, 1 IH deck) and draw for colors like the Gate Deck. (I'm annoyed that every board expansion only grants its Allies on its own board, but still includes a second Encounter for the original AH ones, so those that mix everything together have seven possible Encounters for the original 11, but only 1 or 2 for any other Ally.)
Other World Encounters: I stick with played Expansions only with the exception of the three dual-color Dark Pharaoh cards. When I played with every Gate card possible, I was reading the "Other" Encounter WAY too much. If it has an Other World listed on it that isn't in play, it won't be used. (But I haven't filtered through all the Card Expansion Gate cards yet.)
Mythos: Just AH + IH. I tried to include Arkham Location Gate Bursts from DH or KH, but their text was useless without their board in play...but the Black Goat ones only need Arkham. So all BG Gate Bursts have been shuffled in, as well as all BG Strange Sightings and the three Dark Pharaoh non-Rumor double-doom cards.
