I was wondering if durring a game you run out of clue tokens to take, or elder signs/ doom counters, or money from the bank or any other counters do you use something to replace them or do you just run out?

I don't know how you end up exhausting any of them, but I should say Money is finite. Run out you're out. I think the Doom tokens have been made so there is NO WAY of running out, seeing the most you need is 13 for the ancient one and 6 for sealing, plus extra for special rules. Clues... I don't understand how.
In the FAQ for one of the scenarios, it was clarified that clues were a finite resource. Although the rule particularly applied to that scenario, I don't think it's much of a stretch to say that it applies it to the regular game. So if you hit the limit, spend some!
Money, it has never come up. I'd go ahead and say that that's a finite resource as well. But if you have that much money and aren't doing anything with it, I question your judgment.
Doom, however, is infinite. If you're using so much doom, go ahead and write your will now. I'll wait. (In other words, yeah, go ahead and use other counters for that.)

I just finished a game that had Patrice, Mandy and Akachi as 3 of the 4 characters (the other being Trish, but that's irrelevant to my point). Patrice had the Press pass, which meant she generated even more clues than normal, and we all know she's a Clue magnet to begin with. Akachi passed her personal story, which put a Clue at every unstable location without a gate. With Mandy's re-roll ability, there wasn't a whole lot of spending Clues to add to skill checks needed. Now, we didn't run out of Clue tokens, but came down to I think 5 at one point. More to the point, not a single Elder Sign item was played (though one Parchment of the Elder Sign Exhibit item was), so seals were done with Clues for 5 of the 6 gates, which also thanks to Akachi was 1 less than normal.
At one point, Trish used Ma's Boarding House to cash in her Monster Trophies. I could have drawn Professor Rice, which I think including the Dunwich board could have exhausted the Clue supply. I instead opted to take a different ally.
If Trish had been replaced with someone like Rex, it could have also caused us to run out. While this is an extreme case, and the only time I've ever came close to running out, I see now that with Patrice and certain other game elements combined, it is possible.
I ran out in my first Patrice game. Picked up Prof. Rice during the game. At the end of the game there were 29 Clues (out of 48 total) on the boards.
I ran out of clue tokens in a game where I got Professor Rice, and that was long before Innsmouth came out (no Patrice, no PS).
I could imagine that it's possible to run out of money tokens under extreme conditions: 8 investigator game, everyone (except Darrel) camps at the newspaper to gain a retainer, Daisy and Pete collect the Alchemic Process spells, Jenny, the Fed, Wilson, the Bounty Hunter and the Deputy use their special ability, someone draws the corruption "Endless Greed", and then everyone picks up a bank loan, and so on. 
...well, at least enforcing should be simple if everyone in an 8 player game collects money, and then picks a bank loan at the same time. However, I never played a game where I feared we would run out of money tokens. ^^
We have run out of clues so...
- yellow sign token = 5 clues
- eihort token =10 clues
Never have run out of money though or doom tokens... the Cured Relics mythos just you eihort tokens, olives, fish crackers, etc

No KH, and when I game, either solo or with my friend, it's all about the game, no side-tracking via food, drink, music, tv, etc.
No drink? Brutal even the investigators take to the drink...Calvin! How about a house rule you can only eat or drink if your investigator has food/ whiskey

Some friends have things like laptops, blackberries, and guitars to keep them occupied. Consequently some of them often miss their encounters. "Too bad," I say, "roll the **** dice."
I don't want to force them to remove those distractions in the interest of not driving them away; I have so few Arkham players here! It's not a big distraction to any of the other players (there aren't any).
But I have to put my foot down on food and drink.
- The Great Flood of Puerto Rico arrived when one of my friends knocked over a cup of water. And yet to this day he complains when I won't let him drink grape juice.
- In my first game of Arkham with one player, he dropped a spell into his tea while reading it. Oddly, the card was completely unharmed. FFG's product quality is stellar.
- Over at the same guy's apartment, his cat walked across our game of Doom. We should have let it go; it's a cat! It would pass through without disruption. But no, he had to grab the cat, which dragged its feet, which then knocked over our hot cacao. (and yet, still no damage! FFG = <3 ) The irony that his concern for my property was so strong that he forgot how graceful cats are and wound up doing exactly what he was trying to prevent is kind of funny though.
- Ithaqua was apparently sitting in a small bit of water for a while, and now his corner is soggy. Not that noticeable, but:

- I had to re-print all my guardians when the GF knocked water over on them
- Some idiot decided to spill his soda while I was in the bathroom. Of all times! It's probably better I don't know what pieces were affected.
- Some maple syrup got on one of my Agricola cards. Its front and another card's back (eek!) got damaged. I had to print new copies.
- Some other substance got on one of my Shotgun common item cards. Its front and another card's back are slightly damaged. Not so much that it's highly noticeable though. Still sucks.
Only recently have people been coming up with problems about running out of Clues. I wonder if it's us players or the expanding game.
I collect FFG's Call of Cthulhu "Living Card Game" (and CCG before it was replaced) because the artists they use are INCREDIBLE, and most of Arkham Horror's artwork came from a CoC card first. In the LCG "Core Set" is a sheet of brown tokens with a Magnifying Glass (Success) on one side, and a Skull (Wound) on the other. I think there's 36 of them. Even with all that Clue-age, I've never come CLOSE to "running out" (even with Patrice), so I don't know what I'm not doing that everyone else is.
THERE IS NO FOOD ALLOWED ANYWHERE NEAR MY GAME! You wanna eat? You go into the kitchen and call your turn from there if need be! Before you come back, your hands will be washed and dried! Any meals are eaten collectively in the living room. (Arkham Horror is a great PARTY game.) There are enough trays and wall furniture around my table to hold drinks, since THERE ARE NO DRINKS ALLOWED ON THE GAME TABLE! Violators will be--AND HAVE BEEN--devoured.
Fascist? Perhaps. Game in excellent condition? **** straight.
I ran out yesterday as Akachi completed her PS. Bob sealed a gate that turn though, so 5 Clues went back.

It wasn't just recently, it was since Dunwich Horror, when Professor Rice was added as an ally.
No new clue tokens have been added in the expansions which make it more likely for you to run out of clue tokens (especially if Prof. Rice hits both IH and DH). My argument against clue tokens being finite is that rumors that place one clue token on for every player. These frequently can't complete in 6-7 player games without running out of tokens.

For those, there is a specific exception. If you are out of clues and need counters for a rumour, then you can use other tokens. That's what was allowed for that game in league play, anyway. There's really no "official" answer that I saw for regular gameplay.
