I am currently playing a campaign with a group of friend and they all generally agree that the time limit on some of the missions are kinda ridiculous. So i was wondering what would be a good alternative for the time limit? Maybe give the imperial player more starting threat or come up with another possible way for the imperial player to win?

I would not recommend this. The time limits make sense and are meant to make the mission a challenge for both sides. It also prevents the heroes from just trying to outpace the imperial threat by killing enemies forever and constantly resting.
If you try to increase the threat, it will likely result in the Rebels getting wounded really quickly. And obviously coming up with additional mission parameters is a crap shoot on whether it will work or just spoil the mission.
Should probably be in the Campaign section, but what missions do you feel are unfair? Thus far I have not encountered one that felt like the time limit was unfair.
Move quickly the rebels do. Always objective in mind you must have.
You want to get rid of time pressure? I find your lack of faith disturbing.
Only a few of the missions have time limits, if you change them you'll get less variety out of the game.
Make sure that the Rebels know what the time limit is, and what the conditions for advancing or winning the mission are. They are not hidden information.
Also, if the Rebels are trying to kill every single enemy during a timed mission, it's very probable they will lose.
