When does the Mangler Cannon crit apply? With HLC it states after rolling you immediately turn crits into hits. Does mangler cannon take effect off your base roll or does it happen after you are allowed to modify with Focus or Target Lock.

It would be up to you. The modification isn't set by the Mangler Cannon upgrade and the rules allow you to modify your dice in whatever order you choose (page 11).

If I remember correctly, the [hit] result would change to a [crit] result after the defender gets to modify dice. It has the same timing as Mercenary Copilot, and that happens after the defender gets to modify attack dice.
Baaa is correct that if you have multiple effects that modify your attack dice, you may do them in any order. So if you roll 1 blank and 2 focus you could spend the focus to turn the eyes to hits and then change 1 hit to a crit.

I read the question as to when a player could use the Mangler Cannon's ability to modify the attack dice. I may be wrong, but I see it working something like -
Player 1 rolls 3 dice for the Mangler Cannon and gets a Hit, Blank, Blank.
Player 1 uses Mangler Cannon to change the Hit to a Crit.
Player 1 uses Target Lock to re-roll the two Blanks and gets a Hit and a Blank.
Result - 1 Crit, 1 Hit and 1 Blank.
Player 2 rolls defence dice.
or (because Player 1 can choose when to modify the dice)
Player 1 rolls 3 dice for the Mangler Cannon and gets a Hit, Blank, Blank.
Player 1 uses Target Lock to re-roll the two Blanks and gets a Hit and a Blank.
Player 1 uses Mangler Cannon to change one of the Hits to a Crit.

Mangler cannon resolves when the attacker modifies attack dice. That's after the defender modified attack dice.
Timing/trigger instructions for Mangler and HLC are different. They resolve at different times.
Here's how it works.
1) Player 1 rolls. Lets say Hit, Focus, Blank.
2) Player 2 gets to modify. He does whatever he wants, if he can do anything.
3) Now player 1 can use ManCannon to change that hit into a crit, as well as a target lock or focus or whatever else he has. He can use these things in whichever order he wants, since they all resolve at the same time. So, if he wants to TL his blank, then spend a focus, then change a hit to a crit, that's fine.
4) Now player 2 rolls defense dice.
5) Player 1 modifies defense results, and finally
6) Player 2 modifies defense.
