I just wondered what the difference between 1 and 2 ion hits is?
An ion torpedo causes 1 while a missile causes 2 ion tokens to be placed. But what is the difference, when you remove all ion tokens at the end movement phase anyway?

Also, huge ships recieve 1 less energy per Ion token on them during their activation phase.
Ah, yes. I forgot about the two ion hits for a large ship.

If you hit a large ship with only one ion token, it'll carry it around until you hit it with a second one. The single token won't do anything, but it'll be there.
Small ships can receive multiple ion tokens, but it really doesn't matter, since just one will ionize it, and all tokens will be removed when it does the white 1-forward the next turn.

The rules about ion tokens on large ships aren't very clear.
Rules don't say explicitly that a single ion token don't goes away at the end of the turn, but the sentence "the ion token simply remains assigned to the ship" is a bit unclear...
The rules as written, seems to suggest that a large ship have to suffer two ion tokens in the same turn to be ionized.

Large Ships have to suffer two Ion tokens for the Ionization effect to go off.
These tokens do not have to be dealt in the same turn.

The part you are "missing" is something that does not exist: The rules do not describe any way to remove a ion token except after the "ion maneuver". Because of that a single ion token on a large ship remains in place until the ship finally executes a "ion maneuver".

From the FAQ, emphasis mine.

Some card abilities may cause a ship to receive an ion token. A large ship is unaffected by a single ion token; the ion token simply remains assigned to the ship. When a large ship has two or more ion tokens assigned to it, it suffers the ion token effect as normal, then player removes all ion tokens from the ship at the end of the Activation phase.
Plus there's no ion maneuver you can select. If you have an ion token and your ship has a white 1 forward on its dial, it's just a white 1 forward. It doesn't clear anything.
