How is Unnatural Agility suposed to work with max agility on armor? Rules as written it appears as if Armor lowers the Agility score down to it and then Unnatural Agility is added to the new lower Agility Bonus

Yes, the correct order would be to find the character's effective Agility after modifiers and then apply Unnatural Agility.
