In tournament play how do you all prioritise what ships you are going first. Is it the biggest gun is it the most manuverable. Is it the ship with the highest cost.

The ship that poses the most threat. Whether that's the ship, the pilot ability or upgrades. Also pick out ships that destroy synergies if you're facing Rebels.
Generally speaking, I'll go for the one that I will be able to focus fire down, worth the most or is the obvious threat.
Against a Whisper with Decimator build, I'll generally go against the Decimator, unless the Phantom is left in a position where all my ship have a shot on it. Once the Decimator is down, I'll try to win on time if I can't catch the Phantom. But if I go against the Phantom first, it can sometimes take longer than expect since it's hard to catch and there is always the 4 agility dice to go through. Since the Decimator is worth around 60pts, I can't a afford to let it live or I'll probably lose because of time, unless for some reason I didn't lose a ship.
But it is so situationnal that it is hard to give a real answer. It can change depending on what I fly, what and how my opponent fly, results on dice.

Take half your list away and then decide what you really can't beat with half a list. Kill that first.
Pick whatever you don't want to fight at the end. Kill it. Rinse. Repeat.
A couple of questions you can ask yourself is:
1) Can I kill it with only one of my ships left on the board? If yes go to 2, if not kill it.
2) Can it kill my closer easily? If not go to 3, if yes kill it.
3) How many attack dice to reliably hit it? If less than 3, attack a higher priority, if 3 or more kill it.
4) How much health does it have? Here's where it gets a bit more subjective. Basically if you can kill it in 2 rounds or less (reliably), then it probably isn't a huge threat.
To keep it simple, my general rule of thumb is to take out whatever is throwing the most red dice at me( exposed deci, outrider). My old gaming area, we always did 75 minute rounds, but in my new gaming area, the shops don't necessarily run the true 75 minute rounds. Today for instance we played 45 minute rounds...the judge originally said 30, then changed it to 45 part way through round 1. (which I find extremely frustrating. 100 pt Xwing is generally not a 30-40 minute game). Tournament rounds should be no less than 60.. So in time constrained tournament games I usually go for the most expensive ship
