You roll 3. There is no range bonus or penalty with secondary weapons. The quick reference page on the back of the manual call those out as bonuses for primary weapons. Also Page 11 mentions the range one offensive bonus and Page 12 mentions the range three defensive bonus.

In all cases the rules specify that the bonuses apply to primary weapon attacks.
