When accepting the Warfare II secondary, can you pick up GF first or do they have to be on your ship already (which is pretty silly if there is a planet in the system). If so, can you drop them off when reaching the adjacent system?

A simple rule of life is, if it doesn't say you can, you can't.
You may not pick-up or drop-off.
Indeed, you cannot pick up or drop off GFs.
This is because GFs can only be picked up/dropped off as part of a tactical action (or transfer action), and Warfare II only allows movement, not a whole action. If the GFs were already aboard the ships, they would move with them, but you still couldn't land them.
The good news is that pds cannot fire at you when you do Warfare II secondary because Warfare II is not a tactical action..
So you cannot pick up or land ground troops but pds cannot fire at you .
But Space mines still go off during Warfare II secondary because mines automatically explode when an enemy ship moves in.

Well, if you pass and you think your trade stations are protected by enough pds, it is a little unsettling to have someone use Warfare II to steal them. Warfare II also sort of forces you to leave 1 ship in your map tiles so your pds will fire.
You go through all the effort to make a pds Grid-of-Death , and someone just sneaks ships right pass your pds.
It is one of the easier ways to take control of a Trade Station and a good way to get rid of mines by losing a Destroyer which can easily and cheaply be remade later.
