Well the top thirty two are supposed to receive participation cards, so keeping half seems like kind of a d*** move. However, maybe he wants to use them for a future tournament? Realistically though, the store does whatever it wants and that is that.
A lot of times, especially with lower turnout tournaments, you'll see organizers keep some of the prizes to reuse a later date either for other tournaments or league nights, etc to help with attendance.
Our local shop cut the winnings in half and had two tournaments.

My store usually has extra of the participation cards, so they'll give them out during league play nights or as part of other tourneys. I think they still have Imdaar Alpha Bandits.
It depends on the kits. Store event kits are for the owners to split as they please. The store championship kits have guidelines that should be followed regardless of the turn out. If a regional BYE was awarded to first place then it was a store championship kit. If not then it is a games night kit and the store can do what they want with them including selling the contents but are "encouraged" to run an event to bring people into the store to play.
