This past Saturday I was playing a game with some a-wings that had chardaan refit. One of them was hit with the crit that makes you discard secondary weapons. I was unsure of how to handle this. My question is would you discard chaardan refit (It does have the missile icon on it)? If so how does that effect your squad if you were at 100 points (The loss of refit putting your squad at 102 points, would it make your squad illegal if it put you over the 100pt limit)?

It is a secondary weapon only if it has the the header "Attack". Otherwise, it isn't.
Thus, 'Chardaan refit' doesn't qualify as a secondary weapon, and you can't discard it under "Munitions failure" critical effect.

We could point point out that if you force the A-Wing to discard a 5 point Assault Missile the "price" of that missile still counts against the ship. By that same measure knocking the Refit off still doesn't change it's -2 addition to the ship's cost.

considering it is not a secondary weapon only a missile upgrade it would not be discarded through a card like munitions failure.
Munitions failure only discards an upgrade card with the ATTACK header. Munitions failsafe will not prevent you from losing an upgrade as Munitions failsafe keeps you from discarding if you have to discard the card in order to perform an attack and that attack doesn't hit. Sine munitions failure is an effect and not you performing an attack you can't use it to save any ATTACK header upgrade cards.
