It's just the sensor. How would a 4 point reduction reduce the cost of a TIE advanced below 0? (Hence the Minimum of 0). It lets you play a 5 point sensor for 1, but a 2 point system still also only costs 0. The cost of teh Advanced itself remains unchanged.

Though the effect is the same as the reduction only triggers when you actually equip something in that slot.

I think the text is pretty clear. The only game-relevant thing being referred to in the sentence is the system upgrade, therefore it is the system upgrade that reduces its squad point cost.
