Our local game store is having a "Pirate Tournament" where you can mix rebels and empire in your list, but you're only allowed one of each ship max. Unique pilots and upgrades aren't allowed. What would be a good way to combine the two factions in these parameters?

Where are you located. I'm running this exact game today. I've checked any possible messages regarding my events and I saw no unanswered questions.
My intent when creating my event was to not have any unique cards on table. And I listed the event as this.
No unique pilots
No unique upgrades
Only one of each ship type
No faction restrictions
I would suggest having two squads ready. 1 squad with no unique pilots and no upgrades. And another squad with no unique pilots with no "unique" upgrades.

I'm near Raleigh, NC. Our tournament is December 13th I think. I'm pretty sure it's meant to be no unique upgrades.
I figure you should to try winning the PS war while getting as many heavy hitters in at the same time. I would suggest:
Sabre Squadron Pilot + PTL 24
Dagger Squadron Pilot + FCS 26
Red Squadron Pilot 23
Tala Squadron Pilot 13
Black Squadron Pilot 14
Solid PS4 list, will shoot before mostly everything that’s not Royal Guard Pilots, all same PS makes manoeuvring much, much easier when dealing with 5 different dials and there's some teeth in the list with 3 ships throwing 3 dice.
Shooting first should allow you to take out an opposing ship before it gets to return fire most of the time so should do well.

If upgrades are out entirely, then I'd run something like:
Bounty Hunter - 33
Dagger Squad - 24
Delta Squad - 30
Tala - 13
Chosen almost entirely because they are some of the best non-upgraded ships. BH and B-Wings are probably the most effective naked ships point for point outside of TIEs. I'd love to have a mini-swarm of TIEs to go with them, but you can't have more than one of a ship. Most options feel useless without upgrades - Lambda, HWK, Y-Wing, A-Wing, E-Wing, Phantom, etc.

From the way it reads, I think it is safe to say that upgrades are fine, just no *unique* upgrades.

3. Only one of each type of ship is allowed. (Pirates had to take what they could get)
Each player must submit his squad composition, including all associated Upgrade cards and total squad points, to the TO before the start of the tournament. Players must use the same squad for the duration of the tournament, including all Ship and Upgrade cards.

Just an update on my first tournament:
I went with the above list because I liked the idea of having the same pilot skill on everything to avoid pilot errors.
The tournament was 4 rounds with 75 minute timer, 11 people total.
Rd 1) Bye, 150 points
Rd 2) I flew really well for once, destroyed a ship on first turn and from there on out I had great red dice rolls while he had bad green dice rolls. He only destroyed one of my ships, the Saber I think for 24 pts. 176 pts
Rd 3) Faced national champion Rick Sidebotham and was promptly destroyed by his superior flying skills with phantom and something else. Actually learned something though. Wait for attack dice to be modified before rolling defense dice. I think I managed to take out one ship. No idea how many points I got.
Rd 4) Again got out flown by a phantom and beaten pretty bad. This guy went on to second place, after losing to Rick.
I really enjoyed the tournament and learned a lot. Everyone was very nice and patient. My local store, The Gamer's Armory, ran it very well and gave away lots of extra cards from past tournament kits.
