I cut out the plastic they are packaged in so I can lay them over the compartments in my tackle box and close the cover over them nice and snug. This also leaves room underneath them for everything else.
Same as Pygon. There are different foam alternatives, but cutting the blisters to fit the tacklebox is safe and cheap.
I had plastic boxes. I didn't like the way the YT-1300 and Firespray. I ended up getting Battle Foam. Pricey, not perfect but it works well.
I use a plano tackle box, with little foam inserts I cut myself that I put into the plastic trays. The plastic dividers in the trays give the trays organization and structure, and the foam keeps everything cushioned and immobilized. Here's a link to the storage solutions post I made a while back.
Plano boxes with the clamshell cut to fit, minimal shifting and I always keep them level, I also precreate my lists so only travel with what I'm flying.
Because I get around by bicycle I need to fit everything needing into a backpack. Also, because of having started out miniature gaming with painting for Warhammer Fantasy, I really baby my miniatures.
As a result, I bought plastic lunch boxes from Goodwill, and cut and glued foam into the boxes to hold my minis. The longer things - range ruler, maneuver templates, tokens, etc., I have in a leather tie TIE case. I think it really works out, though it takes me a little longer to pull my stuff out and pack it back in than the average person with a Plano case. But, my minis are nice and secure. The one other hitch is that the leather case does bend, and so my cardboard range ruler is not as straight as it once was.

I try to fit a couple of ships into each of the little plastic rectangles. Haven't had any problems with the small amount of movement that the ships experience. I did break off a Z95 laser by shutting the lid on it, but it was easy to fix with superglue.

I used the plastic from the original package but it could be better, I was thinking I mod the trays a little bit.
I use the HDX cases- similar to the Stanley cases, except they have a clever way of stacking and locking together. I keep most of my minis on their bases. It's not a perfect solution, but it does help.
I use six Plano trays from the fishing department at Wal-Mart. Two each for Rebels and Imperials, one for tokens, and one for the Rebel Transport and its associated tokens and cards. The only problem I have had in transporting the minis is accidentally shutting the lid on a B-Wing and snapping off the wing gun. There is a little movement but nothing severe or damaging, and I've never had any damage from carting them around that way.
Mine are in foam trays so even if they move about their safe.
