If you have the money, buy into KR Multicase, holds all plus ships and dials:
Otherwise, I see a lot of players/collectors are using various business card binders or ultra pro card binders. Generic tokens are stored, along with all other tokens, in plano trays:

At this point it stores everything. The only problem I have is with upgrades falling out occasionally but my binder is always in the suitcase, so at most I can find them in there.

I've tried a few binder type things to my store cards, and I've concluded that they are just about the worst possible solution.
They aren't particularly space efficient, large sleeved cards generally don't fit, and small sleeved cards are in constant danger of falling out.
I'm still looking for something to store all my large cards, but I found a great and incredibly cheap solution for all the small cards.
The compartments are exactly the right size for sleeved cards without being too snug, and I just sort them by type and put them in the little baggies you get in original packaging to keep them separate

I've had individual baggies for a long time, it was an incredible pain. It took me 5 minutes to get all the cards for one game (500 upgrade cards?).
Granted, they might fall out occasionally, but with the binder I store multiples in the same pocket (because it's designed for coins), I can get up to 6 multiples in a single pocket, I store my extras separately. It's also incredibly easy to pick out the upgrade cards with this setup.
I keep the pilot cards separately, in 3 decks (Imperial Tie Fighters, Imperial rest, Rebel).

Yeah sorting through a pack of 30-odd missile (or whatever) cards to find the one card I want can be a bit of a pain, but at the same time I'm more confident that they are kept secure - plus the Wham box is about a tenth the price of a binder and has space for enough upgrade cards for another 100 or so ships

My binder is so cheap it's not worth mentioning, just consider it free. The pages however cost, and they're about 10euros for 20 pages. [0]
