Does this explicitly rule out Pilot Jan from adding her ability on top of the 3 dice? The way it's written, as badly interpreted by me, would be that the 3 additional dice limiter comes from the Agility value alone. It seems to me that it's still possible to add more dice from other EPTs or upgrade cards. Yes? No?
yes the card limits the number of dice you can add from your agility. Jan can still add more dice, as can Opportunist and other abilities.
Agreed. I don't see any reason to read the "to a maximum of 3 additional dice" as a universal limit rather than something related to the agility boost.
Agreed. Makes more sense that this wouldn't take away from Jan.
Essentially, the order would be :
2 (base) + to a maximum of 3 + 1 (Jan) + maybe Opportunist if ya wanted.

As I read proton rockets it is base 2 attack dice + up to 3 more for agility, for a max of 5 attack dice.
But I did roll 7 defense dice for Gemmer last night: 3 agility + 1 stealth device + 1 for being within range one of a different opponent + 1 for range three from the attacker + 1 for an asteroid. It was quite enjoyable to have to borrow an extra dice from my opponent. Needless to say, he missed.
Max allowed on proton rockets from agility bonus is 5 as stated on the upgrade card. Jan Ors (pilot) can add to an attack to make it 6 as it modifies any attack.
However since we are asking what is the maximum number of dice per attack keep in mind that this is generally only for 1 attack and often a secondary weapon that will discard itself. Rolling 7 or 8 dice an attack may be cool but if you get say 4 hits and 3 were evaded then "woosh" it is gone like that and coolness factor disappears.

I would argue that they only seem overpowered because they're the first missile not to be underpowered.

No, they are not.
The first few missiles/torpedoes for 4 or 5 points were too expensive for competitive use. Recent releases include missiles/torpedoes for 2 or 3 points which might, just might, be competitive.
Also note that the ships which get maximum use out of proton rockets (A-Wing and M3-A) pay five points instead of three. The only ship which gains two attack dice for only three points is the TIE Advanced. Which just happens to be overpriced. The combination of TIE Advanced plus proton rockets is probably priced fair.

However, it may also be a result of how limited they are. How many ships can effectively use them? A-wings and the TIE Advanced, obviously. The Defender is already very pricey. Other missile platforms include the TIE bomber, Z-95, Firespray, and YT-2400 who have only 2 agility for a total of four dice (which is rather unimpressive) and the Falcon, which...would be a waste.

Yes I am so used to doing that too....so much that I have been spending tokens on ion pulse missiles and homing missiles when I haven't needed to!

How do A-wings/M3-A pay more for the proton rockets?
Yeah actually now you mention it, some of the missiles are really over priced. As I have played many 200 point games, I do like to add some assault missiles to plough into a group of Ties. Can't see me getting them into many 100 point builds though !

And the M3-A has to take the Heavy Scyk upgrade before it can take the missile, which is also a net 5 cost*.
* The Heavy Scyk is 2, isn't it?
I think these would be good for even 2-agility ships. still a point less than other 4-die Missiles, and you don't have to commit to a specific enemy with target lock. And you get to keep the focus.
Take the Tie Bomber, it's challenge is getting a meaningful target lock. Solved, and cheaper, too.
Z-95, Still better than other missiles. 4 dice at 3 pts with focus built in. Sure.
The range 1 limit kind of makes up for the low cost compared to other missiles and makes it harder for slower less agile ships to get them launched.
2 str + 3 agility dice +1 range + any other bonuses. So yeah, on an A-wing at least 6.
