Don't be afraid to have a total party wipe. They have fate points for a reason. If you have to, remind them that cover exists and that running is always a possibility.

Don't be afraid to go off your own script, because your players will. Try to always say yes to their demands, and then think of how you can go wrong. You're basically an omnipotent genie.
