I'm new and just played my first match at a local store and I noticed that they don't count the extra damage card.

Example:X-wings have 3 hull (shields are gone) and you get hit by four hits,do you take all four or just three damage cards?

You should deal out all 4 damage cards. This is covered in the FAQ on page 16.

Q: If a ship suffers more damage or critical damage than is needed to destroy it, are the excess Damage cards still assigned to that ship?

A: Yes. This means that a ship in the play area due to the Simultaneous Attack Rule may be affected by additional faceup Damage cards.

The rules do call for dealing all assigned damage cards. If the simultaneous fire rules are in place it may even be important.

If simultaneous fire is NOT an issue is really shouldn't matter except that it provides increased knowledge about what damage cards have not yet been revealed. It also makes it easier to find cheats who stack decks with "extra" copies of cards that would not affect their ships if drawn although you can avoid this just by checking damage decks at the start of a game. However, most of the time a random damage card is just a random damage card and that one extra card means nothing.
