So, when Wave VI comes out I'll have two Mando ships to use, and of course my first allegiance is to Manda'yaim, but there's more Empire ships than Mando ones, and I would just play both, but I HATE playing two factions. Either way, though, I'll probably still use my beloved Jonus Brothers...

Your looking at it wrong. Just say your commanding officer offered you this sweet long term independent command gig. By using an assortment of second rate craft you are granted a flexibility to strike the Emperor's enemies regardless which faction they are hiding in. As an addition perk your CO gains a layer of deniability for when your actions force you to remove a traitor that is hiding in the guise of Hero of the Empire.
