Wow... Your GM is a waste of time and should be kick out a week ago. Seriously he is penalizing you for role playing your character which is WRONG. He should never be a GM again because of that ****.
That anti-religion attitude might be acceptable in Black Crusade as there might be a minor warp god of Atheistism. No I mean that literally from the older editions. The more you disbelieve the more powerful that god gets and the more you believe the weaker that god gets. That is what I been told by people who been Warhammer 40K fans for decades so I don't know if that is accurate, or not.
Still in Imperium and in loyalist campaign that is just stupid. That goes against every thing that setting is about. You every right to be angry with how that is done in the setting. This is why I don't even GM games with heavy meta plot because I don't want to be your GM and ruin the game for everyone.

If you don't get along with your GM there is really nothing for you do in that game. However, if the only thing that is wrong is that no one seems to believe in the god emperor , maybe should accept that and do your missionary work a bit more subtle.. :-)

And stepping away from the general opinion that this GM is a non-starter, the in-game issue of faith is a very interesting theme to explore.
As you say Radwraith, the Emperor was fundamentally atheistic, as were his Angles of Death. That view is now likely heresy, as is any anti-Emperor, anti-Ministorum, or even non-religious sentiment. Exploring that within the game seems to me to be an area bursting with potential.
Do people really believe in the emperor, or do they, like most 'religious' people nowadays, simply profess a faith for social or community, or for self-preservation reasons?
Adventures around this 'coercion to faith' (believe or we kill you; believe or you lose your job; believe or X happens) would be very interesting...
This is why i've been harping since First Ed. for some clarity around what the Imperial Creed actually is. Its very difficult to define 'heresy', until you have a clear view of what 'orthodoxy' is.
As you present the situation, there is no doubt your GM is completely at fault.
Leaving aside the anti-religion thing, he has failed as a game master by NOT communicating how his game setting differs from the overwhelming amount of setting material in just about every single WH40K product. If he wants to run a sort of Black Crusade or even Radical Inquisitor story that's perfectly fine. But he should have made that clear from the outset, and allowed you and the other players to make characters accordingly.
Punishing you for playing a character he has allowed to be created is just wrong on so many levels that it borders on some kind of social disorder. This sounds like the nightmare description of a 13 year old, power tripping and acting out in a very maladjusted fashion.
There are a lot of ways to do gaming. I would even go so far as to say that there is no wrong way to do gaming so long as everyone is having fun, and everyone is treated with respect. This depiction of events crosses that line on multiple levels.
As others have said, as a gamer and as a person, you deserve better.
Warp God of Atheism...the paradox is strong in that statement. Atheism isn't a religion, there isn't a force of faith for not having faith. That's the point. It negates the warp because it doesn't actively support or oppose it, it simply doesn't acknowledge it.
There's a thread in Dark Heresy I started called "Musings of a Madman" that speaks about such an idea (not the atheism idea as a whole merely as the Emperor being a Chaos God).
While it would be hypocritical of me to condemn your GM for such a fundamental change of the setting fluff, I have no problem condemning him for…
1) Not making those changes clear to you before you created your character.
2) His in-game treatment of your character and his out-of-game treatment of you; both of which were inexcusable.
3) Using a roleplaying game as a forum to beat players over the head with his personal views.
I strongly recommend leaving and taking as many good players with you as you can.

Far fewer practice the Imperial Creed as being superior to the Imperial Cult.

There is a huge difference between the Imperial Creed, the religion that all but permeates all layers of the Imperium for the past ten millennia, and the Imperial Truth, which is what the Emperor was striving to accomplish and censured Lorgar and his Word Bearers legion for going against.
I am somewhat curious as to the age of this GM. His attitude seems rather juvenile towards your concerns.

I knew the emperor himself was Athiest, but my friends point me that in the older editions there was more than four chaos gods in the warp. One of them was the god of athiestism.

There were several minor chaos gods. I don't recall any of them being strictly of atheism, though, say, Malal's anarchism taken to the extreme could result in something very much like atheism in consequence; only you're still following a god there.
I could be wrong. I look at Warhammer 40K wiki and didn't see it. Then again Warhammer 40K lore is often enough proven to not be trust worthy (*Shakes fist at Games Workshop for the constant shift in canon). Like I said this second to how many hand knowledge.
A minor amount of heretical investigations into the matter bring the name Necoho. Since chaos is a reflection of all emotion and thought including disbelief. He was conceived when Malal stopped being written about. He exists only in the Fantasy setting however.

It is chaos. When is it not silly, unexpected, or disobeying everyone's guidelines? It does whatever it wants.
