Can Adama use his command authority to take the cards used on a Super Crisis?
Can the President look at an unrevealed loyalty card of a revealed cylon with the "release cylon mug shots" Quorum card?
Two rules questions:
1) I believe not. Even though his ability affects the Skill Check portion of the Super Crisis Card, it is still a result of the SCC. Chief was specifically ruled that he couldn't be used either so I think the offiicial intent is that the characters cannot use their abilities on any thing to do with the SCC.
2) No. Revealed Cylons cannot be the target of any effect. This was specifically answered in the FAQ.
Corey has stated (somewhere on this board) that none of the character's abilities work in regards to Super Crisis cards and checks. He also mentioned Adama's ability in that post, so we definitely know it doesn't work.

I think the second point warrants further comment. The question in the FAQ reads, "Can a revealed Cylon player be targetted with Executive Order or Quorum cards?" The answer is just no. It doesn't further say that nothing can be used to look at a revealed Cylon's remaining loyalty cards. There are plenty of other ways to see a player's loyalty cards besides Quorum cards. For example, a variety of Crises will allow it (and after reading Brian's response, it seemed to apply to those situations, as well).
I might even go so far as to say that I'm not convinced this answer was meant to cover Release Cylon Mugshots rather than the various Assign cards. I'll certainly play that it applies to all Quorum cards, but nothing indicates other methods of viewing a player's loyalty cards are changed.

From the rulebook, p. 20: "Revealed Cylon players are unaffected by abilities on Crisis Cards and skill checks." So looking at a loyalty card as a result of a crisis is out.
The FAQ went on the further specify that EOs and Quorum Cards can also not target revealed Cylons. Not sure how this affects, say, Baltar's OPG, but I suspect the intention is that revealed Cylons should be immune to any such effects.
