I am having some trouble understanding group combat. Lets say the PC's attack a group of stormtroopers. Lets say even just three. Lets say one stormtrooper uses its maneuver to take cover but the other two do not. How do you determine the defence for that group of stormtroopers since you "attack" the entire group that has a combined soak and wound threshold? Do they all benefit from one stormtrooper taking cover?

If the minions are using the grouping rules their tactics are made in concert with one another.
What 2P51 said. If they're a minion group, they are considered one "character" for purposes of what they do. So if one of the stormtroopers take cover, they all do…unless that one trooper breaks off from the group to be his own character.

Also note, that a group of Stormtrooper minions only gets one action PER GROUP, not per minion. Unless they are each acting separately, in which case their dice pool will only include green dice for checks.
