If a ship is hit by an ion cannon, it receives one damage and an ion token. If that ship is also inside Etahn's arc, can that become a crit?

No. Etahn would allow you to change one of the dice results. The Ion Cannon/Turret/Torpedo then cancels all dice results and causes 1 damage and an ion token
