If Whisper with Veteran Instincts (PS9) and the Advance Cloaking Device decloaks and performs an attack, will she Cloak again before Han Solo (PS9) is able to attack vs her normal Agility 2? Or would she be at Agility 4 before he shoots?

If the Imperial player has initiative, Whisper will attack first and then be able to use the Advanced Cloaking Device trigger to recloak before Han could shoot (and also before any of your own remaining pilot skill 9 ships shoot). If the Rebel player has initiative though Han will get to fire before Whisper and thus before you get the chance to recloak.
More generally: Abilities which are triggered by the attack (such as Advanced Cloaking Device) are resolved before moving to the next pilot to attack.
