Do these use the base hull amount on a ship all the time? TIE Bomber has a hull value of 6 base. Would the Flechettes even do the stress token to them or does the hull value actually change as the ship takes damage like it's taken 3 damage so it now has a hull value of 3 for the purposes of the Flechettes?

Hull value technically never changes. When you take damage you aren't "losing" hull, you are being dealt a damage card. So no, Flechette Torpedoes do not stress a bomber.
