That depends a lot on which ship you want to paint the engines on or just what base colour you want if you don't care about 'historical' accuracy.
how about the falcon to start with. historical would be nice, but whatever looks the best.
I painted both my Falcons engine glow with the blue sharpie pain pen that I did my shield token edges with. I also did a few other ships with the other colours.
I used blue foil tape, cut and stick. Easily reversible too if you decide you are sick of that particular colour, simply rip of the sticker
for the TIE engines, I used metallic red paint and applied it with a toothpick. Same for the other rebel ships (Bwing Xwing etc), toothpick + whichever metallic colour you want
As general advice I can say that you should put down a white base coat first. That makes the engine colors really come out and glow. Then I always start with the darkest hue of the color I chose and put on layer after layer with the color gradually becoming lighter. The brightest spot should be in the middle and can almost be white to reflect the intense heat of the engines. When that's done I use the lightest hue to drybrush the surrounding areas where the glow of the engines would show.

Actually I think someone on this forum posted an easy fix to the Falcon (and Lambda for that matter). Printable engine glow. That's right, just print out on a normal colour printer. Don't know who did it though.
