More likely you can run the game you want to run and your players will be less inclined to run full Jedi unless fully prepared to understand they won't be as optimised as those from the previous 2 books well at least for a while!
The rules 100% support playing in a group with characters from different core books. The only "sticky" point comes in making sure that your character motivations all line up and the group "works" together, which is really true of any RPG group.
Of course, I can't speak to Force and Destiny yet, but FFG has stated from the beginning that the 3 games will be completely compatible with one another (and they delivered with AoR & EotE).
All three core books were represented in the cast of characters in Star Wars so I'm certain FFG wanted all three to be useful simultaneously. The issue will be aligning the Obligation/Duty/'F&D mechanic' incorporated in one group.

I incorporated AoR characters into the EotE Beginner Box and didn't see any big issues except a lot more grenade use. Basically the two AoR characters were there on a recruitment drive and the EotE players took that added opportunity to make a run for it. So Duty/Obligation were successfully intergrated without even having the two mechanics be the primary motivation. So something I will have to remember is while those two mechanics are in the rules they shouldn't get in the way to having fun. The rules are exactly the same from book to book if that is the question being asked with the exception of those two. As for how the third book works right now it is anyone's guess.
