It occurred to me that Navigator & a Transport would make for a very interesting combination. That being stated there was a minor debate in my local store on if the Navigator could be assigned to a Huge ship... Can he?

The Epic Tournament rules specifically forbid Luke Skywalker, Gunner, and Navigator from being equipped on Huge Ships.

Casual play is up to your group, of course. Our group mostly sticks to tournament restrictions. I can see a lot of ramming shenanigans with Navigator equipped so that isn't something I'm interested in messing with.
