Does anyone know of any new missiles or torpedoes that work especially well against huge ships? I thought I saw a Proton Rocket at some point, but I could just be imagining things.

Anything that can bypass shields would be a great weapon and as Proton Bombs can do this maybe Proton Rockets might do something similar.
The Proton Rocket is half hidden in the HH preview, but I'm not sure what it does. The only thing I can think of that specifically has to do with large ships are the two ion tokens given by Ion Pulse Missiles.

Yeah, that was done one making up a guess as to what the card might do. Pure speculation based on its performance in the video games.
No clue about the upcoming weapons, but lots of ordnance is already reasonably effective against heavier ships. As pointed out, Proton Bombs are great because of their ability to bypass shields, but also take the humble and often maligned Proximity Mine as well: 2 points cheaper, and rather easy to abuse huge ships with. Most missiles are great, the Concussion being good for it's reliability and the Cluster for if you feel lucky with dice rolls (especially with 0 agility bonuses!) but don't use it if the section of the ship you're targeting is being reinforced or you feel that's what the enemy will do.
Good:
Proton Bombs: Shield Piercing critical hit. There is nothing bad about this except the risk of flying your bomber so close to a huge ship.
Concussion Missiles: Will generate more hits than its 4 attack dice will suggest, and can reach out and touch from Range 3. Good.
Proton Torpedoes: More or less the same.
Cluster Missiles: 2 attacks of 3 dice rather than 1 of 4. Therefore better against targets with few (or no) evade dice. Note that a Reinforce action will severely weaken the effect of this weapon.
Ion Missile: 2 Ion tokens means significantly reduced power generation which means reduced shooting and/or dirty tricks with teams and equipment. Doesn't do much damage, though.
Bad:
Seismic charges: Stripping off a shield isn't worth the risk of crashing into the damned thing.
Homing Missiles: You could do this much damage with your normal guns.

Not saying I'd pay 5 points for them... but if we're talking about a bomber at R3... 2TL vs 1 = 1.15 damage. 4TL vs 0 = 3.00 damage. Almost 2 extra damage... which on a small ship is equal to at least 2 Hull Upgrades = 6 points.
So, I wouldn't put the HM in the bad column. (given, as you pointed out, ion pulse cost 3 points, prevent 2 energy - which could be directly correlated to preventing 2 shield regen, and still get to do 1.5 damage)
