Nope, Vader does a crit, which can be taken on shields. Proton Bombs deal a face up damage card, which will ignore shields.
Vader does damage as per normal. He does not bypass shields. So crits vs shields remove 1 shield like normal damage.

Only a few things will slide "damage" under shields in the form of cards being directly dealt to a ship. Vader is not one of them.

Yes. He would even be destroyed from a single Direct Hit! from a Proton Bomb.
Of course. You are destroyed when the number of damage cards you have equals or exceeds your hull value.

You are eliminated when you have cards = hull with "Direct Hit" counting as two cards.
It is entirely possible to have ship destroyed even if it has FULL shields. Also note that adding shields does NOT remove cards. If you knock Luke down and throw to damage cards on him R2D2 may still bring him back to full shields (even a 3rd with a Shield Upgrade) but those cards remain. I'm thinking R5D8 is the only thing that can remove cards after they have landed.
